It seems that when uninstalling and installing a new version of Web Core that the javascript libraries added via Manage Javascript Libraries are removed from the list of libraries.

Indeed, that is an oversight. We'll investigate how we can improve this experience.
As workaround, make a backup of settings file under subfolder Config and restore after installing the new version.
